When I was 3, I loved to color with black and purple. I was not depressed or having any problems in life. I just thought those were the two prettiest colors. They are dark and dramatic. I still favor black horses, black cars, and dogs with black on them.
I think most 3 year olds color with only one color. Color means very little to them. He may like the way black effectively obliterates the underlying lines better than any other color. Or he can just see it better than other colors because of contrast.
Don't panic. Black only means something when we are taught that it does.

he'll do that all his life. my brother once decided to name EVERYTHING Spike. but he spelled it wrong so it was more like Spik.
I would say that black is his favorite color. If you start making a production out of it, he will start doing it to get a reaction.
It's just his favorite color at the moment. My niece won't color in anything but blue or green right now :)
kids can get obsessed with things, including one particular food, animal, or colour.
It's a phase - my daughter's been through exactly the same. Least said, soonest mended, as they say - if you fixate on it, he'll likely pick up on it...
is that his favorite color.... or is he going through a faze...or if not talk to him and ask him grownup
are you sad or mad about anything -------- (say there name) if they say no then ask why they color everything in black if they say ask them what it is and if they i dont want to tell you tell them to come to you when he is ready
His sense of creativity hasn't kicked in yet.

I preferred black myself when I was small. It is the most effective pencil. It gets a solid surface. Maybe that what your son wants, too. There is nothing to worry about. Sooner or later, he will discover the other pencils in your drawer...
He might become gothic when he gets older..He might take things seriously..Could be his favorite color
It's just a phaze that most kids go through. Hell my own daughter is going through the same stage as I'm writing this. For her - Everything has to be orange. Orange food, orange clothes, orange juice, orange bedsheets, etc. etc... If it's not orange - she doesn't want it... She's done the same thing with red, green, purple and pink. Don't say anything about it & it'll pass.
Three years old is still pretty young to expect a lot of creativity. He just wants to color. If you take the black crayon out of the box and then offer him the box or a different color crayon, does he refuse to color?
Do you feel there is too much pressure put on kindergarteners to be perfect by their teachers?
