    In the days of sailing ships, The Master, the Old Man, and, only in small vessels was he called "Skipper".

    In a Nautical sense (as in this question), a Skipper is "the master of the ship", who usually would be the Captain.

    In other contexts, a Skipper would be a coach, director, or other leader.

    Skipper derives from dutch "skip" which means ship. It is a less-formal title for the the masters of small vessel. Captain is more formal title used for masters of larger vessels..
