The 3-disc sets are typically bootlegs. However, they are very well made bootlegs that may actually be worth it in the long run. If it lacks any kind of identifying information or copyrights...Pioneer for example, which brings ALOT of anime over...then you are likely getting a bootleg. Typically these 3-disc bootlegs have a little icon on the side called 'fx'. You can be very certain its a bootleg if the subtitles on the disc are english/chinese(simple)/chinese(mandarin), which means they were probably manufactured out of Hong Kong or somewhere in China. So yes...in most cases, these 3 dvd sets ARE bootlegs.

They are bootlegs. Especially on Ebay, if you see a one-box set sold super-cheap it's either a bootleg or it "fell off a truck". Check how many disks are on the set available on Amazon, and that should tell you if it's legit. Remember, with a legit company you can complain if the quality's not good, with a bootleg DVD it's the luck of the draw. Sometimes it's good and sometimes it's not. With anime DVDs you can get some TERRIBLE English translations and that can really ruin your enjoyment of the show. Ebay has some really lousy Hong Kong sets with really awful translations, they only cost a couple bucks but they nail you on the shipping charges. NOT WORTH IT.
