I found a sideways position the most comfortable as I got farther along in my pregnancy. The weight of the baby isn't good for her back in the "doggy style" position and on top can be cumbersome too. Depends on her comfort level, ask her which would feel more comfortable for her, she'll appreciate that you are concerned about how she feels.

The best position is a modified missionary position. The woman should lay on her back, with a pillow under her rear end to raise her vagina up higher than her cervix. After intercourse, she should continue to lay on her back fro 20-30 minutes so the semen does not leak out.
