Java and .Net are very similar. However the most significant difference is that .Net is proprietary in that it only runs on Windows platforms (invented by Microsoft). Java was invented by Sun Microsystems and is now Open Source. It was designed to run on any computer - not just windows machines. So not only will Java apps run on Window machines, but unix servers, mainframes etc. Nearly all mobile phones for example can run Java applications - but only a minority can run .Net applications.

The source code for both types are very similar and its not difficult for a .Net programmer to learn Java and vice versa.

So if you write your applications in Java then you are guaranteed that they will be able to run on the most computers / peripherals. However if you only want it to be able to run on Windows servers then this will not be important to you.
