Yes. In fact this is partly to blame on Spider-man himself who at one time was joined with the alien symbiote named Venom that would later bond with Eddie Brock. When the alien was joined with Spider-man, it inherited many of his powers and ways to bypass them. So when Eddie Brock came in possession of the alien suit, he was not only equipped with powers similar to that of Spider-man, but he was also able to cancel out Spider-man's spider-sense, thus making himself invisible to the web-slinger and making it easy to surprise attack him.

The other alien symbiote that spawned from Venom, named Carnage, also inherited this trait and can also avoid Spider-man's spidy sense.

yes one example was relatively recently during the marvel civil war when at the beginning peter parker/spiderman was working with tony stark/iron man. iron man gave spiderman a gift of a new suit that was bulletproof and had other abilities also in the same colour as the iron man suit. unknown to spiderman at the time iron man was recording bio data from the suit and learned that spidey's spidersense worked on a particular em frequency and when spiderman swithed sides in the war iron man incorporated the data into his suit to give himself a spidersense, hide himself from spidey's spidey sense and on occassion give spiderman false positive readings to get the drop on him.

But prior to Venom's first appearence (and to Spidey's aquisation of the alien symbiote that later became Venom) there were other enemies who found ways around Spidey's early warning ability.

The Terrible Tinkerer for example had a kind of nerve gas which cancelled all of Spidey's special powers.

Green Goblin had a slightly modified version which only shut off Spidey's spidersense making it possible to ambush him. Hobgoblin also used that gas in specially modified pumpkin bombs.

Finally, the "What if?" series there was an alternate version of the storyline in which The Jackall had send out The Punisher to assasinate Spiderman. In this alternate version The Punisher succeeds in his mission, he does so by making a doll looking like Doctor Octopus filled with explosives, Spidey thought that his spidersense was warning him about Doc Oc but as he found out a little too late, it was warning him for the explosives that would eventually kill him.

So yeah, aside from Venom and Carnage, there have been more enemies who succeeded in bypassing the spidersense.
