Mystery as in a "who-dunit" type story or as in there are mysteries in the plotline that are later resolved? The latter I would suggest Claymore. It might seem like a fight series at times, and quite frankly it is at times, but it has a lot of secrets and conspiracy. Definitely Fantasy and Female lead. As to the former.... Maybe Saint Tail? I've only seen a few episodes of it but if I recall correctly the lead is a magical girl character but there's a male character who is an aspiring detective. Its definitely aimed at a younger audience than Claymore is, but it seemed pretty cute, you might like it. You can check info on both at: www.animenewsnetwork.com

Rozen Maiden (a little cute and funny at the start but becomes tense, dark and very psychological in the second season Traumend) Shakugan no Shana (a short series, only 25 episodes I think, and more fantasy-supernatural than mystery)

yeah, as james said, claymore's a good one if you're looking for a girl character. maybe Chrono Crusade.. the main character's a girl there. I haven't watched it, but I've heard that it's like supernatural and a bit terror in it.. :P well, elfen lied has some fantasy it it.. I mean, those .. eh, whatever they are, are not completely human.. mystery.. I dunno, then that anime sure is a bit psychological :)

12 Kingdoms is got the girl and the fantasy and some mystery. You might like it.
