I have found that it depends on the use of the pop-up. if it is related to your site in some way, and ON your site, such as a pop-up to advertise your sites newsletter, that you place on your site, then I have found it works incredibly well.
But no one likes random advertising pop-ups, especially ones that have nothing at all to do with the content of the site.
