Your best course of action is always the airlines websites when booking but several websites are great for research.
Be aware, however, that not all travel search engines actually search ALL airlines (Southwest for example won't be found on all search engines).
Side-step.com, kayak.com and bestfare.com are all good for researching but then be sure to check the airlines own website as most guarantee the lowest price.
I've always gotten the best prices through the actual airlines. (I book travel for my company)
Book as far in advance as possible; there are no booking fees at the airlines' sites.
Try the actual airline itself. Their own website.
Travelocity is pretty good. But you can't beat Spirit Air... you can get flights for next to nothing! :)

What I have personally found is that MANY TIMES, the best fare is through the airline.
When I have used Priceline with rental car companies and
Hotels and there is a problem, those companies always hide behind Priceline and Say, "You will have to take that problem up with Priceline since you paid them and not us".
Personally, I have never gotten my best fare through the actual airline. I like hotwire.com if you can book far enough in advance and catch their 'Limited' Fares.
My wife and I flew from Cincy to Grand Cayman this year and got our tickets for $500 apiece. The lowest fare offered by any airline at the time of booking was $780. At the time we flew, the flights were all booking for between $800-900 per ticket.
I've used hotwire many times and have always had a great experience with them. The ONLY catch, and it's easy to figure out, is that if you can get a 'limited' fare, they will offer the flight but will not provide you with the Airline name or the exact flight times until you book. *BUT*, for example, they tell you that it's 0-1 stops and that it's not a redeye flight. Ok, so you know that the flight will ARRIVE at your destination before 11:00pm that day and you will have at most 1 layover. So, then you visit travelocity or orbitz, etc. type in your dates, and you'll see exactly what airlines are flying there and what times they leave and arrive. As long as those itineraries are ok, that's what you'll get with Hotwire.
If you can't get a limited fare, though, it's no better than any other online site or the airline itself.
I compare priceline and travelocity in one place at OnlineStoreCoupon. Sometimes, one website may be better than the other. Or, sometimes, there is another travel website that offered a better deal.
