Jeopardy is all-or-nothing. Only the winner keeps his or her winnings. The two losers are sent home with merchandise consolation prizes.
This is partly done to make Final Jeopardy interesting, because it forces the second and third place contestants to make a bet on their answer. Otherwise many contestants would simply bet $0 and keep their earnings.
They leave with nothing. Only the first place winner gets to keep their winnings
Currently 2nd place gets to take home $2000 and 3rd place gets $1000. This is true no matter what the final scores are.

I just watched an episode where one of the contestants ended the game (before Final Jeopardy) with a negative balance. She was told she would go home with "an even $1,000", but unable to play Final Jeopardy. Nothing definitive about what 2nd place gets to keep -

I think Second Place gets to keep their Earnings and first place gets $1,000
They get to keep their money
They are allowed to keep 2000 and 1000 respectively for second and third place. You'll notice on their cash displays at the end of the game that those totals replace their monetary winnings and are displayed there.
