Yes it can cause issues. Urine is slightly acidic, although sterile when it first leaves the body it can contract germs as it stands, or it can breed germs from the surface.
For rodents and rabbits one should have a wire mesh bottom slightly elevated above the cage floor. Mesh should be large enough for droppings to fall through easily,but small enough for the critter to "walk" around on the surface comfortably.
Most rodents and rabbits will move off their bedding to do their business if they have someplace to go. Thus you can still have a soft bedding in one corner of the cage while the rest has a 1-3inch tray beneath to catch debris.

You're reading My guinea pig gets stained fur from sitting in her urine,although the cage is completely cleaned twice a week.Will this cause her any skin problems ? I know guineas mustn't be bathed very often.

No, no! You should never use a cage with a wire mesh bottom. That can cause serious sores on a guinea pig's sensitive feet! It's called "bumblefoot".
