This is easy, because plainly, it feels good, it is calming and makes them relax. Sometimes they will fall asleep because its so relaxing.

Cats scent glands are located on their face (which is why you see cats rubbing their face on property). By stroking them on their body you're telling them they have great fur, you care about them, it feels good and you like their scent. By petting them on their head they know you like the most important thing to a cat... his/her scent. Do it till they fall asleep and they'll be snoozing for hours.

They like be petted on their heads because they have scent glands there (many other places too) and not only does it feel good to the cat but you are helping them scent you as theirs. When you leave them another cat will smell that first cat on you and think "oh you are owned by so- and - so" they may then try to get you scratch you and remark or they may just leave you alone.
