No, that call is incorrect. A pitcher that is not on the rubber becomes a position player. He can throw any where he wants at any time from any distance away from the rubber. Once he gets on the rubber, then this rule is voided and he becomes a pitcher. The batter not being in the box should be insignificant, it would be as if a play is going on and the ball is live. If the ball is dead, there should not have been an out or a balk. All though Little League has different rules, this still is not a balk.

A pitcher, once stepping off the pitching rubber is considered a fielder, and as such can throw, or fake a throw to any base or fielder. There is no way, even in little league, that this could be considered a balk.
