Categories are used to organize the questions based on user decisions - when the question is asked, or when they flag them. Those flags are then checked and either accepted or rejected by staff moderators.

Tags are computer-generated, and oft-times, at this time, wrong. For example, almost any question with "Answerbag" or "AB" in it will get tags having to do with Mortgage loans, etc. Tags are more of a Web2.0 thing. You also cannot select other tags... Just report them as bad. Staff will then review and, hopefully, change them to more valid/correct tags.

Both are used to organize the site in different ways.
