Usually they send me an email saying that a perfectly coherent question was "nonsense."

    1) Do you have a specific example? Please give the link in a comment to this answer and I'll tell you what I think.

    2) Questions are removed because they are flagged and the flag is accepted by the responsible Staff Moderator or Community Leader.

The reasons why questions can be flagged are given in the Site Guidelines, especially in the following points:
    "What is considered spam?"
    "What is considered offensive?"
    "What is considered a duplicate?"
    "What is considered nonsense?"

(link "Site Guidelines" at the bottom of the page)

I give also some hints on my profile page:

    3) If you think that a question should be reinstated, you could make a feedback about this (using the "Feedback" link at the bottom of the page).
You could also tell this in an answer to the rejection mail.
(you can do the first also for other people's questions)
