maybe to "prove" that even the toughest of gods can fall?
They're usually about killing a being who aspires to BE a god, usually through the forces of sealed ancient evil. (And in most cases, that ancient force usually comes back to bite them in the ass, a la Xenosaga.)
The only two I've played that come close to that is FFTactics, and Shadow Hearts, and in that one, "God" was a Cthulhu like being, a whole lot like Jenova actually, who travels the universe eating planets. It was an alien, not God per se.
If an JRPG seem to utilize a concept for its plot which resembles that of the Christian god, that's done for the sake of grandiosity, (Usually through imagery rather than historical/spiritual resemblance.) but we can't single that out as these types of games usually borrow myths from all over the place to construct their own mythos.
Granted though, for some reason, referential Pagan gods are usually the good gods, but I think this is meant to symbolize the planet which is about to be destroyed by the acts of humans.
Yes, some might be closer than others, and as distinct as the formula is, not all of them are. Zeromus was man's hatred, Kefka just went psycho and Necron was the physical manifestation of the end of everything.
