I use CCleaner, works perfect no problems. +5
I use 3:
First i run a deep and long scan with Advanced SystemCare, then I run a registry scan with CCleaner's registry cleaner, and then finally, I run TuneUp Utility's registry cleaner, and only then my registry is finally cleaned from all trash.. or is it? hmm... but all those 3 don't damage my registry in any way.
I have Mil Shield. It cleans in the whole computer and in the windows registry too.
