There is no conclusive evidence that taking the pill in early pregnancy causes a problem.
http://contraception.about.com/od/thepill/f/pillusepregnant.htm goes into depth on this.
I would assume that you are one of those rare individuals who can get pregnant while on the pill.
The Pill is only about 98% effective if taken exactly as directed, however findings are that 5-8 women on the pill become pregnant while on the pill. This is ASSUMED to mean that a few of them lied about taking it correctly.
I would ASSUME this means that the 98% quoted by most pill manufacturers is a slight exaggeration.
Places like Planned Parenthood (who do more than just abortions) always recommend a 3 punch rule:
1. The Pill
2. AND a condom
3. AND a spermicide
None of which are 100% effective, and there is even an small risk (a tenth of a percent) that using all three will result in pregnancy.
Since you are 6 weeks in you need to start thinking seriously about what you will do. I will not judge you should you wish to abort, however I would ask that you seek counseling first and consider other alternatives.
If you want the baby - Great, Wonderful - Congratulations - however its time to start prenatal care.
I would also strongly urge you to mention to your doctor that you were taking the pill during the first 6 weeks so s/he can note it and go over your medical history (what form of the pill you were on) and discuss any new findings that may be out there about that brand of pill.
