What system are you using? Usually the resolution is set in xorg.conf and doesn't change automatically by itself.

I removed all the resolutions from xorg.conf except for the one I am using, with no difference. I am using Ubuntu Jaunty and installed xfce via apt.

Hmmm. I'm not using xfce but in Gnome Ubuntu the xorg.conf is kept almost empty and then it adjusts the resolution and screens and stuff on login.

Could you try to reconfigure X with the default resolution you want?
sudo dpkg-reconfigure xserver-xorg

That worked out great! I had to manually add my resolution to xorg.conf again, but it sure works. Thanks.
