I had a simular problem with a rescue kitten that my fiance brought home. The shelter recomended this. To get him used to being in the bathroom leave him in there for a few days with food and water. Go in and play with him periodically. Once he is comfortable with the bathroom allow him to go out into the bedroom also. Over a couple of weeks, gradually allow him access to the whole house. Try to restrict access to problem areas that he has demonstrated a likeness to eliminate in until he you are confident that he will go where he is supposed to.
