What will be my bigest problems puting a 93 yj 6 cy. engine into a 90 wrangler that had a 4 cy?

I don't know about biggest problem, but you will need to use the trans out of the 93 also. AX 15 if its a standard. Make sure you upgrade the cooling system also. You will be fine as far as bolt in and fit up.
