Can you change your state of residency on a federal tax return after it has already been submitted? I work and live in NJ and my wife (doesn't work) lives in NY. We should only pay NJ state income tax right?

Your state of residency does not go in/on a federal return. And your state return (NJ) should only show your income since wife doesnt' have a W2..there should have not been a NY return filed.
