What is the best way of taking care of your throwing arm after pitching?

    Stretching before and after you pitch. Ice it down to reduce inflamation if overworked. Have a massage therapist work on you, especially on the muscles that are used for pitching.

    The most important thing is rest. Do a proper cool down when you're done, but don't exert your arm until it has ample time to rest and recover.

    I always used icy hot back in the day, but now my students use some kind of cold spray. Don't throw your arm out.

    A nice 20 minute jog/run is good after pitching, but what you should be wondering is how to get your body ready for pitching in the game, besides general and specific fitness, a very important thing to do is to pitch (with 100% intensity) the amount of pitches you're expected to make in a game.
    The reason why most people are sore the day after pitching (or a few hours after) is because they are not fit to pitch.
    If you only throw a 50 pitch bullpen, and you're expected to throw 100 in a game, you're at an untrained level, and have more likely chance to get injured.
