The atrocities were carried out by a small proportion of people,sworn to secrecy. In the same sense that Stalin,Pol Pot,or Mao killed millions,they saw themselves as idealists creating a better world. They seem to have been unconcerned about whom they killed,as long as the Nazi system considered the victims to be sub-humans.
