"Who's your daddy?" is originally a sexual referance regarding Submission. When a man and a woman.... get together, it's not uncommon for her to refer to him as "daddy" or "papi", she is basically being obedient to him and stroking the male's dominant ego, because he knows subconsciously that she loves and obeys her father.

While it may be rooted in incestual urges of a select few partners, it is more or less acceptable to exchange... in private, of course. The term has been so heavily used that the family relationship meaning, if ever there was one, is lost and now daddy is synonymous with "baby" or other petnames, albeit more pillow -talk

When someone says "who's your daddy?", they are pretty much calling you their b**ch. It's commonly used among testosterone-driven males when competing.

Possibly it could have some correlation to an answer which was submitted by "Trashcity" under baseball players on this website. This may not be the root of the derivation of the phrase, but it is a good anecdote.

In answering the question: "Q: Why do people chant "who's your daddy" when Pedro Martinez is pitching?", trashcity responded with this: "After a loss during the regular season to the New York Yankees, a frustrated Martinez told reporters, "What can I say? I tip my hat and call the Yankees my daddy." Hence, the chant by Yankees fans during the playoffs - though given the final outcome, Pedro ended up with the last laugh."
