There's several possible theories as to why a pup might do this. Sometimes it's just being a puppy. Sometimes it's from seeing Mom dog do it. Sometimes it's because when the pup has an accident the owner/trainer believes that part of the training should include some negative or aversive training on the part of the human.

If someone has yelled at the puppy or even gone so far as to rub it's nose in it's accidents, it's possible the puppy now fears more of the same so is attempting to remove the mess, before it gets caught and frightened again. Cause and Effect.

If the pup is being trained with +R training, (positive reinforcement) then it's likely just checking it out. This is an opportunity to teach your puppy the command behavior: LEAVE IT.

Distract the pup with a favorite toy or treat just before he/she starts for the puddle and reward it immediately (while encouraging him/her to come to YOU instead).

Housetraining tip: if your pup is not 100% housetrained yet, and it doesn't sound as if it is...the pup should NEVER be loose in the house on its own unless you are actively watching it. Use a crate, and/or baby gates to contain the puppy in a safe, easy to clean space. Use a Tether and attach the pup to you (about a 6ft line is enough for comfort). This way YOU know if your pup is about to have an accident and can quickly act to TAKE THE PUP out side with your treat bag, so the pup goes potty in the correct space outside!

I had a dog that started doing that after he got neutered and my vet said it was either due to nervousness or territorial problems. Still, a vet would be able to give you a more indepth answer by actually examining the dog. Hope the little fella is ok!
